How can I centralize in a single .PRJ file all the changes performed by different users in different objects of this file in a definitive way?
Solution:
To do so, open a PRJ in E3 (without adding it to the Domain), and copy the changed objects to the definitive .PRJ. Avoid however editing these objects in the file, so that the changes performed by the users are not overwritten.
