My application has several different domains running at the same time, all of them accessing the same database (using a separate data server). All users and permissions are the same in all domains. Can I change users and permissions at runtime and automatically update them in all the other domains?

No, this is not possible. When you change users and permissions in one domain, you will have to change them manually in other domains. Users and permissions are tied to each domain file (.dom) so, whether they are the same or not, they will have to be changed in their respective domains if you want to unify them.
